Multiple sources tell TMZ Holmes feared that her husband would transfer his deep beliefs in Scientology to their 6-year-old daughter Suri, and that she would get indoctrinated into the church — possibly by a Scientology group known as Sea Organization.

The sources added that Suri is almost at the age where she would be introduced to the lifestyle of Scientology.  Holmes is reportedly filing for sole legal custody of Suri to prevent that from happening.

Holmes reportedly also believes that she has been followed by Church of Scientology members in recent weeks.  A few photographers told TMZ they have seen several “mysterious” men and vehicles parking around Holmes’ New York City apartment and tailing her when she’s out.  They said that they saw a white Cadillac Escalade and black Mercedes SUV near her building.

A lawyer for the Church of Scientology denies to TMZ the church is following Holmes.

The day before the filing was announced, Holmes and Suri were seen moving from the New York City apartment they shared with Cruise to another apartment in Manhattan, according to People magazine. Cruise is currently filming a movie in Iceland.

People senior writer Suzanne Zuckerman says that even though the couple wasn’t seen together at red carpet events recently, that did not foreshadow the end of their marriage.

She says, “All of that was explained away and seemed very typical of their globetrotting lifestyle, they always traveled, one of them would stay home with Suri while the other worked.”

Dennis Wasser, the Los Angeles-based powerhouse divorce attorney who represented Cruise in his divorce from actress Nicole Kidman, will represent the actor against Holmes.  Holmes is supported by Jonathan Wolfe and mega divorce attorney Allan Mayefsky, who represented Christie Brinkley in her divorce battle with Peter Cook.
